Good question. I know that you can indeed delete slots, like make them blank but only if you want all four blank. It happened to me a few times and I used to play it alot. I honestly think that when that has happened though, you have expericed a glitch where it did not retain your info after you shut the console off. I tried to figure it out for a long time and nothing seemed to actually cause it.
However if you are wondering how to save a game over a slot since you only get four, then here the steps:
1.) Start a new game by going to the top and starting a new one. Name it whatever you want and you'll see that little "Bowser kidnap" movie.
2.) Once you end up back at Mario's house and are able to jump on that floating starbox thingy that saves your game, do so.
3.) Now choose the slot you want to get rid of and "save." It will save your new game over the old one.

I just save over the file that needs to be dispose of.
I heard that the files can be deleted, but at the price of all 4 slots...even so, I would not advice doing such.
