I went for a walk and then I started feeling sick so I ran home and realized I forgot my keys. I knocked on my neighbours door, woke her up, and asked if I could use her bathroom. She said Okay and went to back to bed. Problem is I didn't make it all the way to the bathroom. There's a stinking mess all over the place. Should I wake her again and ask her where she keeps the mop?

Find a mop or something like paper towels to clean up the mess. Again, why are you taking the time to write this and how are you at a computer anyway? Don't wake her up. Call someone else who has a key to your house and get them to let you in. Leave a key outside hidden somewhere so you don't have this problem again.

Yes wake her up, ask for all the neccessities to clean up
after yourself then go home, break into your own home and get well. Once you are feeling better take your neighbor out to lunch.
