Go to your local hardware store and look in the bug spray section. They will undoubtly have a bug spray for flying insects, which will undoubtly kill off the magpies. Otherwise, you might could put some mothballs around the outsides of the windows. Even if the magpies like the mothballs, the chemicals in them will kill off the magpies in no time.

Some smell is attracting them Could you have termites? If you spray the area with insecticide it will stir up any insects they may be after, (if there are any) and they wont bother the sealant because of the insect spray. Maybe you can kill two birds with one stone.

never seen or heard of this but if it was my seal i'd redo it and stick some english mustard on it haa haa that will give them hint if they come nibbling again
