Go to an Onsen. There are a few of these public baths around. Or get a hotel room. There are cheap rates for 4,000 yen a night. Good luck and have fun.

Well, you wont be able to walk across Japan in a day... where are you going to sleep? Have a shower there....
If you find yourself in the middle of the country side, try to find some river or something. Country side rivers are nice and refreshing and clean.....
Otherwise if you are in a city, there are internet cafe's with showers. They also have private booths with a sofa, TV and computer, and it's pretty cheap.
I did that last year in Kabuki cho... hahah.

I saw this naked homeless person through the window of a bus when I visited my family in Tokyo last year - he was washing up in a public bathroom.
