I am just wondering, the Naruto "team" include all ninjas in all villages, and the Full Metal "team" would include the Humonculi or watever they are called.

The naruto team would win.
The sheer power of Akatsuki is enough to kill the majority of alchemists within FMA. And sorry to say, Tsukiyomi can kill Ed in half a second. The rest fall like dominos when Kisame creates a tsunami, and Deidara uses his 18# bomb, and then Orochimaru summons Manda.
