What type of hamsters do you have, dwarves or syrians? I'd guess dwarves, since the male & female were cohabitating.
#1- leave the babies alone until they are old enough to crawl around on their own. Spot clean around them, but don't mess with them. Just leave the ham's alone, and mom will be fine near them. If she feels they are threatened in anyway, she will eat them. That's a protective instinct in ham's, not a harmful one. She wants to make sure they are safe from others.
#2- the more the mom trusts you, the better she will be around you and the babies with you, but in general, she won't want them messed with. Put fresh food in, including things high in water content- cucumber slices, sliced seedless grapes, & watermelon work very well. Make sure there is -always- fresh water, because mom is going to need a LOT more now that she's nursing. Keep this in there right up until the babies are done nursing, but take out any uneaten fruit or veggies after a few hours so they don't rot.
#3- your mom is already pregnant again. I had the same thing- didn't know she was pregnant, didn't find the babies right away (she had em buried good), so the father wasn't removed until the babies were about 5 days old. 2 weeks later, I went from 4 hams (mom, dad, 2 babies) to 13 (9 new babies!). Don't reintroduce dad at any point, on the off chance she did not concieve again. Hamsters mate every 2-3 days, though, 4 with syrians.
#4- Once the hams are crawling around for a few days (that starts around day 10, so around day 14), you can remove them from the cage and do a thourough cleaning.
#5- Male dwarves will -not- eat the babies unless stressed or thinking they are in danger, but removing him was best, so he won't get mom preggie again and again. Syrian ham's (golden hams) are solitary creatures, and should be kept alone at all times, except when nursing. In either case, removing the male was a wise move.
Hmm... I think that's about all I can think of right now, but a good site to read for information is petshub, under the forum for hamsters.

The mother hampster will take care of the baby hampsters. All you would need to do is make sure that the mother hampster is well fed and watered at all times and she will bear the responsibility of caring for the young hampsters.

Do not attempt to touch, hold or disturb the nest until the mother allows them to venture out on their own after their eyes have opened. While they are still pinkies, the mother will eat their young if they feel the nest is being compromised. They can smell your scent on the young, and will destroy it.
Just take care of mom, and the rest comes naturally for her.

Don't mess with the mother or babies other than to give her fresh food and water. If you disturb them before they are weaned and come out on their own, the mother may kill them. I like www.hamsters.co.uk/ for good hamster info.
