The hypothalamus is part of the diencephalon. The largest portion of the diencephalon is the thalamus. The thalamus is a bit more central than the hypothalamus. The thalamus flanks the narrow Third Ventricle. The hypothalamus is mostly below the thalamus separated from it by the hypothalamic sulcus. It is also a bit ahead of it. It also flanks the Third Ventricle. The hypothalamus is part of the hypothalamic/hypophyseal axis as it communicates with the Pituitary Body through a specialized portal system that runs through the Pituitary Stalk. The hypothalamus modulates and feeds into the Pituitary via releasing factors which tell the Pituitary what hormones to biosynthesize. The hypothalamus is intimately connected to the autonomic nervous system with its sympathetic and parasympathetic components. The thalamus consists of several nuclei that link motor-sensory signals from the whole body to the cerebral cortex. It is also involved with memory, emotion and mental operations. The thalamus and hypothalamus together make up the higher brain stem that is surrounded by the cerebrum. Together they compose the central brain you might say. Critical biological clocks are located in the hypothalamus - both circadian (24 hour) and infradian (e.g. 29 day). The thalamus and part of the midbrain may be critical for consciousness to be acitive. The thalamus must not be damaged. The thalamus may also hold keys of axis to memory that works with the hypocampal structure.
