It could be many things, sounds like a boot file got plowed.
You can find bootdisks at gords or bootdisk. Fixboot is a good one. These are all free and will fit on a floppy.
Search bootdisks at langa.
I have no idea what you may have done or didnt do, but if a simple re-boot does not get you out of safe-mode, that sounds like the boot sector is corrupted.

Try to reboot your computer, there would be a few reason (in some cases many) why it load in safe mode, in your case, an application (program) was part of the OS that may have been use for certain applications with WINDOWS.
If the rebooting does not work, check with your computer manual, when rebooting your computer which key interupt the loading and gives you options to load. Usually its the F8 or F1 key, but check first. After pressed the key, it should give you usually 4 options...
1. Load in safe mode
2. Normal mode
3. Load by CD-ROM
4. Step-by-step load
The first is as you guess; the second is loading back to window the way is was; the third is by using your OS CD-ROM (the Window 98 cd-rom); the last one is basicly loading but at the same time it shows you what is loading during boot-up.
Select the Normal mode to return to normal rebooting. If that fails, try to download with your WIN98 cd-rom, the reason is simple, if it goes back to "normal" mode then you need to check which applications you need to download. If that doesn't work, then there are more "files" that are missing that are essential to WIN98.
Try to remember which programs you were deleting. Check with the web about those programs. Any known issues and problems.
If all fails, I recommend go back to SAFE MODE, if you have any documents, files, applications and software you have, BACK IT UP!!!
Your last resort maybe is reloading win98, but before you do, check and call your computer manufactuer, the reason is they may have included an RECOVERY DISK that came with your computer may help you, and they can direct you where to find a certain application inside the CD that could/may help.
Sometimes they even will tell you to do a WINDOW UPDATE, sometimes Service Packs reload the proper "files", drivers or applications back to the OS may fix your problem.

Turn off the computer & start again.. n start the computer in normal. Since it is a windows 98 keep the OS CD handy while trouble shooting

turn the computer off. Turn it back on while tapping the F8 key as it is booting up. Just keep tapping and it will boot up in the safe mode (ugly screen!)
Take it from there.

Did you try re-starting it?
Try scanreg and restore?
Start-- Run-- Type in SCANREG and click OK. When you get there, select RESTORE. It will give you an option to restore your computer to an earlier date when it started up normally. Select the closest one that was before you deleted something, then try to restart it again.

it keeps booting into safe mode .do system restore
start /all programs /accessories /system tools
system restore select restore to earlier time choose one and hit next system will reboot
but will take up to 10 minutes to come back on
a screen will appear saying completed success or didn't work

Click-START
Click-SHUT DOWN
Click-RESTART IN MS-DOS MODE
At the prompt C:\Windows
Type "scanreg/fix" (without quotes), press enter
When it has finished scanning and fixing, press enter
At the prompt C:\Windows
Type "exit" (without quotes), press enter

turn off the pc... then turn it on while hitting like crazy :P the f8 button and then select ( normal boot ) or ( last known...that worked )... that should do the trick!
