Santorini/ Crete would be wonderful and you would have lots to do on these islands besides just lazying around on the beaches
At Santorini, we had stayed at Petro's Pension.... was decent and Mr. Petros was helpful. Visit the volcano and climb ancient Thira.
At Chania, Crete we had stayed Constantino's studios in new Chania. He is a great guy.... very helpful. hike the Samaria Gorge

If you're looking for a quiet island, I recommend the island of Andros. It has been a couple years since I've been there, but if I remember correctly it is a two hour ferry ride from Rafina. I would recommend staying in the town of Batsi - it has a very nice beach, couple of restaurants, and I think only one or two clubs. The people are extremely nice and the landscape is beautiful. If you're able to travel around the island (there are places to rent scooters), there are many beaches, archaeological site, waterfalls, etc. to be seen.

Not expensive and not crowded in September is a bit of wishfull thinking; it is a perfect month however. Perfect temperatures and lack of rain will spoil you during your stay.
I would suggest to go to Crete; either East (Agios Nicolaos) or Mid (Retymno) or Ghania in the West... be aware that the Island is soo big, you will only see that portion you decide to go to now.. but I am sure you will go back to see the other parts later..
Pricewise, I can only suggest to contact travel agencies dedicated to Greece.. Christoph Air has a good choice..

Milos has the most incredible and diverse beaches. It is SO empty and cheap. Make sure you go around the island (rent a car) and see all of the beaches.
I also though Naxos was great. It also has great beaches and the tallest mountain in the Cyclades, Mt. Zeus, which is a fun hike and has an impressive view of the other Islands.

How fortunate you are! September in Greece!
Crete is the place offering most among all islands!
I would say to avoid large tourist centers, thus you could visit East Lasithi or South Crete! Wherever and within 20 minutes you can visit a Minoan Palace, ancient cities, museums, great mountains, wonderful beaches, cute villages, caves, taverns, ...

Go to Samos, a one hour ferry ride to Kusadasi, Turkey. The Aeolis Hotel in Samos Town is a pleasant place to stay and within walking (slightly uphill) distance of Vergina Cafe which services a secluded but pebbly beach.

I would recommend my island, Lesvos which is really nice with great history and many places to visit.
But I would also recommend you to visit http://www.greekaegeanislands.com/english site to find out more for more islands and to choose by yourself the one that suits you best.

Avoid Mykonos and Santorini which are crowded even in September. Every other island is ok in September. Maybe Rhodes and Corfu.
