There is a Best Western in Cambridge very close to the Alewife Station, and it is actually pretty nice, clean and cheap. I would check that out. Not on the Red Line, but on the Green Line, which is still very close to MIT there is a Holiday Inn Express in Brighton, which is VERY cheap, but nice. Probably about a 15 minute train ride away from MIT, because you need to switch trains. Harvard Square has some hotels and is right on the red line, but they'll be more expensive.

There is a good hotel near Alewife T on the Red Line that also has a shuttle bus back and forth to the T. It's a Best Western, Hotel Tria. http://www.hoteltria.com/
