Valentino Rossi is the best rider currently and possibly the best ever. It's hard to compare riders from different eras, but Rossi is impressive by any standard.

Presently I would have to go with Valentino Rossi. Rainey, Doohan, etc. WERE fantastic riders, but Vale is currently the best.
Now, Nicky Hayden is at the top of the MotoGP points, and Ben Spies is tearing up AMA Superbike at only 22, but it seems like they have to really work for it. Rossi, on the other hand, races so effortlessly that it's easy for him to go fast.

depends on what "kind" of best motorcyclist ever you mean! (sounds stupid i know!)
eg. best current moto gp rider - Rossi
best rider from days gone by - Wayne Rainey
best new up and coming rider - Pedrosa
See what i mean? It is impossible to compare Rainey and Rossi because the bikes they rode/ride are different, the tracks are different etc etc
But overall - i reckon Valentino Rossi! Seven times world champion!

Best all around? Malcom Smith, followed closely by Doug Henry.
Best MX'er? Ricky Carmichael, best pre SX; Roger DeCoster.
Best Enduro? Dick Burleson, followed by Mike Lafferty.
Best GNCC? Hmmmm...Right now Juha whats-his-face from Finland. Over the years; Scott Summers.
Of course, I'm a big time fan of off-road and opinionated as heck! *lol*

Big question, lot's of answers depending on what type of bike, etc.
Could be someone like Doohan is based on results alone but for me it was Fogarty, a down to earth bloke who was a class rider and extremely entertaining to watch.
