The song was "To Where You Are". It was performed by Josh Groban.
I got the answer at the soap opera site for Y&R that gives spoilers and the daily recap.
Now that I have finished crying - I am going to go search for the words.

I don't know the song, but wasn't that one of the saddest things you ever saw? I didn't even know that he was leaving the series.

don't know, maybe you can catch soap net tonight at midnight and see the credits... so sad to see John go. i cried and cried.
