I have to disagree. (You question is an EXCELLENT one, by the way!) Many people assume that the universe is all that there is, by definition, and if we discover anything that was not previosuly part of the definition of the universe, they retroactively push it back and expand the definition of the universe so that it can contain the new thing, too. This means that nothing at all can be considered beyond the universe (like the Beyonder, or another universe, or another dimension.)
This ultimately means that there is a natural explanation for everything, and that nothing can truly be considered Super-natural, or beyond nature and not a part of it.
This is the assumption you yourself have subscribed to, in implying that, with enough knowledge, we can eventually understand all types of power.
(Try doing a little search on the phrase "uniformity of causes in a closed system.".)
Now, let's look at the opposite possibility. Suppose there is a greater reality beyond our own which was never part of our universe and is separate from it. Energy and objects coming from that other reality into ours (or LEAVING ours and going into the other) would violate the laws of conservation of mass and energy. This would be an example of the Supernatural, things that can't be done by Science.
Notice: not just "can't be done by the science We know", but "can't be done AT ALL by science" or "Can't be done by ANY KIND of science."
The first one is not truly Supernatural. The other kind is. I hope that this is an answer that you can get a grasp on intellectually, and that you find it satisfying emotionally. To put the answer in slightly different terms, the universe is not a closed system. It is open to re-ordering by God and, to a lesser extent, by Man.

People always think make-believe can kick reality's butt and stuuf. But, where do they go when a bomb is falling from a the sky? A bomb shelter, which was made with careful calculations and science to withstand a bomb. And what can magic do in that situation? Well, it can pull a bunny out of a hat. XD
The point is that science kicks all butt and is the reason most of us are alive. ^_^

Science is superior.
The only real magic is in
your imagination. It can't
help in the real world.

My old physics teacher in high school told me that magic is just creative science. I believed him since, cuz after finding the secrets to "a disappearing ball" there's really nothing to it. You just gotta use your brain, (y' know, the creative side with hard-core intelligence.) Ah, what the heck, use your entire head!
