For example, the word "discover" would qualify in my book because it contains two separate words that are unrelated to the main word in that neither "disc" nor "over" have anything to do with "discover" (though, technically, "dis" - and not "disc" - is the prefix in the word "discover" - but let's not overcomplicate this game of mine).

Can anyone think of any others? And is there a special name for such a word?

Not sure if there is a special name for such a word, but here are a few possibilities (I assume you are not referring to normal compound words):
potion - "pot" plus "ion"
lotion - "lot" plus "ion"
notion - "not" plus "ion" (ignoring the suffix rules here, I mean)
action - "act" plus "ion"
restore - "rest" plus "ore"
