I don't think it's the mesenger, i think it's the windows message service, b/c it's mostly advertisements.

Actually its not the MSN Messenger doing it. It is actually a Windows Service. Go to Start, Control Panel, Administrative Tools, Computer Management, Services.
Than scroll down and look for "Messenger" or "Windows Messenger". Go to Properties and click "Stop This Service". Voila! The ads are gone!!!

I ran a search on yahoo for "remove windows messenger" and got this website:

I scanned it with avast and there wasnt any virus attached... if that doesnt work, do the yahoo search...eventually something will come up

If its truely the messanger causeing them then you just need to turn it off in the messanger preferences. (The messanger face in the lower corner would need to be yellow, in order for it to be the messanger causeing the popups)...
Otherwise go here and get some antispy ware and security programs..

Go to messenger preferences( Right click on icon and choose options) and disable all notifications.

If u have yahoo you can go to protection and set it up and it blocks pop ups and ask 1st if you want to see them. Thats the only way I know how ne ways
