May not be the cheapest, but might be more economical: Acela Express
If you need to take the bus on the cheap and are willing to take your life into your own hands, there's always the Chinatown buses between Boston and NYC (e.g., Fung Wah).

Bus is cheapest, but do look into the train (www.amtrak.com). The Acela is nice, but somewhat pricey, because you can only travel Business and First Class. So if you are price sensitive, go with the regional train, your Boston -> Washington trip is $101 and the Washington to New York is $84 (more expensive at certain times).
From New York Penn Station to JFK: The cheapest is the subway A train ($2), then the Airtrain ($5)

You might be able to find a cheap flight somewhere like Orbitz. Otherwise a bus like Greyhoundwould be cheapest. South Station in Boston is where all the buses leave, try to get some information there, or check Greyhound website.

The cheapest way would be to walk, but that's not always the quickest!
