as far as the stain goes, the baking soda remedy combined with borax can work. If you have tried many things already, it may not be salvagable.
Vinegar only works if it is poured full strength onto a spot and allowed to penetrate down to the padding. It will not remove the stain, only counteract the smell.
The last thing you can try is a commercial carpet cleaning service. It may be cheaper than replacing the carpet.
What kind of stain is it? Any type of bodily fluid stain (not including urine) would carry the characteristics of whatever the animal ingested...the cheaper dog and cat foods have been artificially dyed and that may not ever come out.

It might take more than one application, but Just Rite's 1-2-3 Odor Free system truly works miracles. I had a gorgeous leather briefcase that my cat urinated on while I was out of work. Didn't find out until 4 months later when I started my new job that it had happened. I tried Nature's Miracle, Drs. Foster & Smith, Simple Solution, Nilodor, vinegar, baking soda, you name it. I was sure the briefcase was ruined.
Stumbled across this product online, and because it had a money back guarantee, called them up. They gave me personalized detailed instructions on how to use, got a kit to me overnight, and in a week's time, you'd never know the cat used it as a litterbox.
I've never used anything that works as well as this. It's expensive, but worth every penny if you have something you really need to salvage.

to remove the smell you have to remove the under pad where damaged and replace. clean and disinfect the flooring before you put the new under pad in, also before you re-install your carpet clean the back side of your carpet where stained then steam clean your carpets and hope the stains come out . FYI depending on the carpet, methods used to remove the stains ( the stains may have dyed the colour) will determine if they will come out. sorry to say but sometimes its better to leave the stains alone and have the professionals come and work on it before the stain is worked into the carpet . try what I said and hope for the best.

There is a product out called "spot shot". It removes any stains. As far as the odor, I have had great luck with a bit of pine sol mixed with warm water. If you are able to lift the carpet, do the underside also. Good luck.

Rent a carpet steamer and use baking soda and water. The baking soda will take out the smell and the steam will sterilize the germs and remove the stain.
