I would like to avoid the tourist traps but would like to treat my sister and her kids to some good food. Most places with great food often aren't very kid friendly.

there is a really nice thai place in north beach, just off columbus, near steps of rome, but i forgot the name of the place. they serve soup in carved out pumkins, the kids would love that, but its really delicious too..

Hmmmm.... the problem is that the only really "kid-friendly" places (aside from diners and pizza parlors) are the tourist traps. How about The Stinking Rose or Brandy Ho's on Columbus? Tourist traps, yes, but of the less offensive variety (hey, at least its not Pier 39, right?) and with decent food, IMHO.
Another all right place for kids, although out of the areas you designate, would be Taylor's Refresher in the Ferry Building.

Fog City Diner. Grown up San Francisco/California food for you and your sister--definitely not a tourist trap-- yet the kids won't be out of place. Relatively easy parking.

north beach: firenze by night...it's slightly out of the main strip, quieter, and more spacious.
There aren't too many places in marina or cow hollow I'd recommend except for more upscale places. Of those, I'd recommend Isa's, which is slightly more kid-friendly than A16 for example...IMHO.

I've heard that Boboquivari's has good food and is fun for kids, though I've never eaten there.
