I have heard many explanations for the blue color of Lord Krishna.
First, Krishna is an avatar of Vishnu, who is associated with the waters, and the waters are blue.
Second, the sky and oceans, both blue, bring to the minds of human beings the idea of vastness and infinity.
Third, Krishna in Sanskrit means "the dark one," and he is described in epics and in poetry as having the beautiful color of a storm cloud, blackish blue. The word for this color in Sanskrit is "syama," and in some Hindu esoteric philosophies, this color is associated with love between man and woman. As you might know, many bhakti poet-saints often praise (and express their longing for) Lord Krishna using the metaphor of earthly love in order to show their longing for the presence of the divine.
