There are infinitely many theories. Most of them are based off of fantasy (an space alien mothership, for an example). But I believe the explanation is more scientific.

There is proof that there are methane vents in the ocean. Methane does something to the ocean that causes ships to become less bouyant. Therefore, the boats sink without a trace.

Methane also effects the atmosphere too. High levels of the gas can screw with airplane navigation equipment. That would explain all of the planes that have gone down.

Also that region is not easy to navigate anyway. You could get lost very easily if you don't know what you are doing. (I believe that is also what happened to a small portion of the wrecks.)
