They are surely the greatest and unsolved definately. They are the India's greatest erics. They are our own Ramayana and Mahabharata.
We rarely think deeply about them. They have so deep meanings that years of research cannot claim to understand them properly.
If we take a little of practical meaning into it we see so many implications. For ex. My chemistry professor says that the Brahmastra used by Arjun was nothing but an ancient form of nuclear weapon shooted as a missile from the bow. This idea may seem far fetched for some, but does make sense. I read in some daily that a bridge like structure exists between India and Sri Lanka. Doesn't it remind up of the Ram setu? Sound water created by the war elephants and the sound of bombs have been recorded by an American Institute.(they were recovered from the space)of the time when Mahabharata took place according to the story. Is it a coincidence? May be. But it really is a debatable issue?

No body in our country is worried about the Past. The leaders in the Second Place, always wanted that their Boss or the Leader should be degraded or should met with the Death. The present day rulers want to dig a deepest pit and put all the best things into it and then fill the pit with the mud. This is the only reason no mystery is ever solved. On the other hand no one is equal to the stature of Subash Chandra Bose. More than 90% of our leaders are corrupt or killers, or goondas, mavalies, deceits, or smugglers.
Who cares for the good ones? None.

I think the greatest unsolved mystery is in the understanding of the Indian scriptures and their contents.The great Indian scriptures are divided into two main scriptures, sruti and smriti.
Sruti includes the Vedas, Bhagavad Gita and constitute the highest religion authority in Hindu religion whereas Smriti includes
Itihasa (History or Epics)
Puranas (Mythology)
Dharma Shastras Law Codes
Agamas & Tantras Sectarian Scriptures.
Darshanas Manuals of Philosophy
But unfortunately, because of no perfect translations of Vedas, we are not able to know the exact contents and meaning in them. Many of the discoveries have already been discovered in India before and had been stored in these contents, which are still unrevealed.
Another one is Astrology or Vedic Astrology. It is that system in which the calculations are made with the help of the moving planets, stars, etc. to predict the future of the people. It's not easy, and the perfectness comes with the calculations. Due to lack of sufficient knowledge and calculations, it is still lacking behind and as usual not believed by many of them, as it has not been proved scientifically.
There are some temples or divine places where it is impossible for the human beings to build them. If these were not build by humans, then where did they come from? This is the question only for those who do not believe in God or divine powers.
I would say that India is blessed with all these golden treasures, which are most valuable as well as greatest unsolved mysteries.

"We are That," or more rightly what is not This.
Let us define That. Any thing which does not fall into being what IS could rightly be called That. It is a genric term albeit a generalistic one, which embraces a whole lot of possibilities. It is not within the purview of this forum to answer it in full and give all references. Suffice it to say, that India is the oldest civilization to inhabit the planet Earth. It remains a mystery to those who cannot fathom what History books and chronicles , practically all of them, do not report verbatim. We do know, that most of what goes into books is what is stored in the memory bank and the rest is drawn through images which again we store. Thus we draw from sources galore to make for information which goes under the term authentic. Each and every one of these conjectures has to be verified and that too, at the personal level to know what really IS and what is known and reported AS...It is been the fortune of this writer to have verified many historical facts with the aforesaid methods, which i have refrained from elucidating at this point of time.
Physicists have in the Theory of Uncertainity explained very pertinently why everything happens within what goes under the term, ' a lapse of time'. As an energy healer i know that we have to allow for this in receiving and giving energy.
I know and can prove that we are the oldest civilization and also that India is the motherland of all humanity. It is for all else to make the journey and take the adventure and find their own answers. There is no mystery. There only 'IS'. We ARE. The rest us is upto the individual who choses to explore.

1. Why do people in India treat the streets as their personal trash cans, yet when they travel abroad, they are able to put their trash in the proper waste receptacle?
2. Why do Indians always add the world "only" to mean "this one thing" or "this one amount?" Example: "In Delhi only" or "Rs 100 only."
3. Why do Indians stare at a light colored foreign woman with an Indian man? Can't a woman go to a market shopping with her husband without being the object of interest to all?

Definitely the one in your example, ie. the disappearence of Netaji. But there are many more:
1. The mystery of Emperor Kanishka's disappeared head.
