I think he does not condone Adrian's actions because he creates such a dark comparision with the Black Freighter story and Adrian's plan. What I think Moore was going for was that none of us have the right answer by ourselves, no matter how smart we appear.

I don't think Moore actually takes a position, he just present things in the most dramatic fashion possible.
