When you leave the table DURING the meal, you should leave your napkin on the seat, but most people leave it beside the plate nowadays. When you finish your meal, you should leave the napkin on the plate.

Miss Manners says that until you are completely finished with your meal, the napkin should never be seen by your fellow diners.
According to that, I'd say the napkin should go in the seat.
