Now: Heraclion!
Till some decades ago it was Chania!
Of course, this system of capitals is not Greek! Greeks were used to city states! But, in Crete, from antiquity, there were many (90 in Homer times) city states, independent and in peace, all accepting Knossos at their capital! The port of Knossos was Heraclion!
Further, if you do not mean which city is the capital, then if you mean financial capital: is tourism, then Olive oil and Wine!
Mainly, the real capital is the people of Crete!

Crete wasn't part of the Greek state till later on in history, which means it had to have a capital. But there are a certain amount of peripheries in Greece and each have a capital. One of which is Crete. Think of it like counties and their capitals.

The USA has a capital of Washington, DC, but also has 50 state capitals. Greece has 13 "peripheries" (like parishes) which also have capitals. Heraklion is the one for the island of Crete.
