It's hard to narrow it down to just one but I'd have to say Stevie Ray Vaughan. If you are an SRV fan and disagree, check out live at the El Mocambo a few times.

You are all just naming the guitarists that are currently famous. None of the named guitarists would I consider to be the best of all time. All time is ALL TIME- SOooooooooooooooo we just have a popularity contest going on here.
My favorite, and possibly the best ever, is Stepan Rak. Yup, you never heard of him. Also Eliot Fisk, Kazuhito Yamashita - but overall the best living guitarist in my (highly educated, Masters in Classical guitar ) opinion - he sniffed!- is Stepan Rak. Just google him, listen to him, and hear why the above are mostly just pop stars.
I do love SRV's playing - and Chet Atkins. The rest are pop stars, sorry. But not even SRV or Chet could hold a candle to Rak, and if Chet or Stevie were here today (sighs) they too would agree.
