My understanding is that a "flue" is a chimney, while a "duct" carries warm air from a furnace throughout the house and cold air back.

In construction a flue is a pipe which leads from a fire or heater to the outside of a building, taking smoke, gases or hot air away. And a duct is a tube or pipe that carries liquid or air, especially in and out of buildings. You could say, that a flue is a specialized type of duct.

a flue can be opened and closed to allow air to flow more freely through the duct(the pipes in your house that deliver warm or cold air)
