I am beginning to take AP Biology Prep a prerequisite to AP Biology. I was wondering do these 2 classes count as 2 different AP classes or 1 whole AP class?

That's a good question that you may need to ask your guidance counselor. Being that it says AP in the name and is a prerequisite, I would think that it would be two classes. However, most colleges don't offer "prep" classes to their biology class so I honestly don't think that it would get you college credit. You really should discuss this with your counseler. It may just be called AP biology prep because it is designed to help AP students to get ready for AP biology as opposed to regular bio.

Depends on what you mean by count.
When I was in high school we got an extra gpa point if the class was AP. So and A=5 instead of 4. That was one advantage of taking AP classes.

But the real reason for AP classes is to get university credit. For that you must do well on the AP exam for the subject. There is only a single level of the AP Biology exam so probably your AP Biology class is the preparation for that.

I'm guessing that AP Biology Prep doesn't have an exam administered by the College Board, and as such, will probably not give you AP credit.

Also, it seems to vary from college to college as to how AP classes are credited, so that may affect it, but I doubt it will.

I would ask your high school guidance counselor, for starters. Also, when applying to colleges, talk with the Admissions Representative to see what AP classes they will accept and how many. You may also want ask your high school guidance counselor to see if he/she knows what will transfer to different colleges.
