The joke within this Monty Python joke is that the "European" swallow migrates to Africa during the winter and back to Europe when the weather turns warm - so it is the same animal. For a time (including that time when witches weighed less than ducks), people in Europe believed that swallows hibernated underground or even underwater during the winter. Thus, the Holy Grail joke is also a tweak on the ignorance of Europeans on the natural history of swallows during the middle ages.
