Running a lot over the years will probably make an impact on your knees eventually, but for me it is worth it. I am also 25 and have been running competitively for 11 years. About your flat-footedness...if you are saying that you overpronate and you are worried about that effecting your knees, then you are right to be worried. If you don't already have good shoes then you need to go to a specialty shop to get fit. I'd shy away from an arch support at that will probably aggrivate your feet, but instead opt for a shoe with a second density support under the arch (a mid-stability shoe). You may even need more support (a motion control shoe). Go to a store that watches you run in several shoes. The'll hook you up with the best gear that's going to be most efficient in keeping you injury free.
Good luck!
PS-What marathon are you thinking about doing?

maybe you should go somewhere where you can get special sneakers or inserts for your type of foot...however, marathons are bad for your knees so i would keep in touch with your doctor while youre training to make sure you keep those knees healthy.

- yes excessive running is not good for your knee joints, especially since you need special shoes for your foot condition.
- try long distance walking which is much easier on the body's frame.

You might want to try some good arch supports to correct your "flat-footedness". Speaking directly from personal experience, they've certainly helped me a lot.

Yes it will ruin your knees, I blew out both of my knees...I was a runner for years, get good shoes, always stretch, and get a knee strap (support) it helps....
