A flash animation is nothing more than a .SWF file. All you have to do is find the URL of the SWF, and download it:
Step 1 - Finding the URL: If your URL already ends with .swf, you can skip to step 2. Otherwise, open the page with the flash animation in your browser. Look at the HTML source. In Windows Internet Explorer, you do that through the menu View->Source. In Mozilla and Mozilla Firefox, it's View->PageSource. Search the source for ".swf". That's your swf file. If it's an absolute address, that's your URL. Otherwise, prepend the directory of the html page. (So if you have www.whatever.com/a/directory/page.html and the swf file is c.swf, your url is www.whatever.com/a/directory/c.swf)
Step 2 - You may or may not be able to save the SWF from your browser. Enter the url in the address bar, and then when it's finished loading, go to File->Save. If that doesn't work, you can download the file using a download manager such as GetRight or Download Accelerator.

When you say Flash websites, I assume that you're talking about saving the Flash videos...so for that what you need to do is use Firefox browser..it has an extension called Video Downloader which you need to install -- you can find it on mozilla.com and with your Firefox browser open and download & install it. After the extension is installed, its gonna show up on the right-side at bottom of the browser.
Now, say you go to a site like YouTube.com and want to download the video you like...what you need to do is, when that video is playing...click the Video Downloader button...its gonna open-up a popup dialog box that has a button called Download Link...right-click it and save the file with flv extension...say My Song.flv.
To play this video, you need to download Flash-Video player..just Google "Flash Video Player" .ad download n install the player and play the downloaded video.

(Assuming you want to download individual flash files)
IE:
Go to wherever your internet cache is stored, usually:
C:\Documents and Settings\\Local Settings\Temporary Internet Files
Sort files by type, and look at all the files with a .swf extension. Copy and paste the ones you want into another folder.
Firefox:
Goto Tools-Page Info-Media and look at the Embed types. Choose one and click save as to download.
