If you are talking about the sectarian violence in Iraq, it simply means the violence between the two main sects (groups) of Islam in Iraq.

The Sunni sect followed one Islamic leader after Mohammed, while the Shiites followed another. There has been violence and hatred between the two for a long time now.

However, the level of violence is very close to a civil war and any attempts to hide that fact (especially those comments made by Rice and Rummy) are just smoke being blown in your eyes.

Relating to a "sect" or subdivision, usually of a religion or political ideology.

Sorry, the word has a valid meaning, and it has nothing to do with conspiracy theories, so I can't answer the second part of your question.
