The Four Seasons San Francisco. I've added the address below, so you can look for it on a map.

It's near where O'Farrell Street starts from the Market Street end, next to the San Francisco Shopping Centre, near Union Square.

Four Seasons San Francisco, San Francisco
757 Market Street
San Francisco, CA 94103

It depends on what's important to you.

If you're interested in luxury, the best hotel in Union Square area that I've been to (and also according to Y! User ratings) is the Mandarin Oriental.

If you're interested in nightlifer, the W San Francisco (close to but not in Union Square) or the Sir Francis Drake are good.

Another nice place to check out is The Inn at Union Square. It's much smaller than the other hotels listed, and it's just a half block from the square. Very nice, cute hotel. I also think all of the rooms are little suites, so you have a living room and a bed room, and each room is unique.

Hilton San Francisco. It is just off Union Square and has a great view of the whole city.

Ritz Carlton or the Fairmont both near Union Square or the Four Seasons is a little further away, but not too much.

Westin St. Francis (hands down). All of my high-end clients stay here. It is located on one side of Union Square (I think it is the west side), and lots of the rooms overlook the square.

However, be prepared for the bill. It is also one of the pricier hotels around.
