You could have an allergic reaction to any protein. It is possible that you are allergic to some protein in the fruit flies body and that you have some contact reaction to it.
You can get rid of the fruit flies by getting rid of their breeding source. It is usually empty soda cans, rotting fruit or veggies(including potatoes and onions), or the liquid at the bottom of an unlined trash can.

No they don't but like many flies they will be sick on you when they land. The best thing to do is make sure that you don't leave fruit uncovered or any organic matter lying about. I sometimes have the same problem but it's nothing to worry about. Believe it or not if you can get hold of some hand rolling tabacco the alkaline nature of it, when rubbed on the skin will remove the itchyness.

Well, I've been around fruit flies many times and have never been bitten by one. I really don't think they bite. Are you sure they're fruit flies? There are many species of flies. Do some research....

not sure if they do or not but a good solution to keep flies out is to have a mint (the herb) plant growing in your kitchen or where ever the flies are. they might like fruit + plants but they hate mint.

No, they don't, because they are vegitarians. Hence the name Fruitflies!!
Allergies are something else - just the presence of the things can cause "allergies" on psychological grounds, just as spiders do in some people.
