i have flat feet and im a runner too. i used to get really bad shin splints it wont really hurt your feet but your shins and lower legs. dont stop running just because u have flat feet. put arch suppport insoles in your shoes. it works really well. the dr. scholls ones work just fine, you dont need to buy the expensive ones that you boil then put in your shoe. if you already have shinsplints, take a bucket or an empty garbage can that goes about waist high and fill it with cold water (ice bath). put ice in it afterwords. it needs to be below 60 degrees F but dont make it too cold (below 45 degrees). step into the bucket and stand (or sit) there for twenty minutes. it hurts for the first couple minutes or so but then your legs go numb. have some sort of distraction while you're in the water, like music or talking to another person and just relax. when you get out, you legs feel fresh and they dont hurt anymore. you can do this after every workout and it is great the night before a big race.

As a flat-footer myself, l didn't have any problems. First of all, you need to make sure you get a shoe with enough support that is suited for the terrain you are running on (i.e. trail vs. blacktop). If you have too much trouble you may want to look into insoles or orthotics that are molded for your feet.
