I change my rabbits litter every week if not every week and a half (corn cobble). This summer it seems like the fruit flies are using it as a breeding ground. Its really gross. Is there anything I can put in the cobble that will either kill the fruit flies from breeding or deter them from breeding there in the first place?

Try switching to clumping kitty litter. It is very cost effective, and sooo easy to clean on a daily basis. I use it with my own rabbit, and it has made my life a lot easier, especially as it is extremely good at controlling odor. Just put in a couple of inches though as they sill dig through it a bit.

How about bringing the rabbit indoors? Rabbits make great companion animals and it give you a chance to bond. If you are concerned about smell you can fix your bun and that will really help. Also rabbits can be litter box trained and you can use wood stove pellets to absorb the smell. http://www.rabbit.org

Change it more often, and disinfect the tray thoroughly every time.

clean it really good and i would ask the vet more about it to and see what they say about it as well.
