In the beginning ..for example:
" I will meet you in five minutes"
" I will meet you at the train station in an hour"
"at" is a place where "in" is a specified time period.
another example:
I will meet you at the restaurant in about 2 hours.
Both are prepositions preposing two different things,at is preposing a noun ,where in is preposing an abstract person ,place ,or thing.
However at can be used as a preposition in the sentence,"I will be there at 2 a.m. in the balcony. "
Such as " Performing live and in person is Tom Jones at the Riviera Hotel and Casino"

It depends on how you're using it in a sentence.
"In the beginning, there was nothing." is the correct way to use In the Beginning and "At the beginning of the story..." and so on is the correct way to use that

It depends on how you are finishing at that sentence.
For example, you would say "at the beginning of the day" not "in the beginning of the day." And vice versa for other things. Usually in these situations, whatever sounds best is correct.
