I don't know about the modern post-crisis Superman, but back in the 70's and 80's, when he switched back to Clark Kent, he folded his cape and then compacted it to the size of a dollar bill (I think) using his superstrength and then slipped it into a convenient pocket.
Seems ridiculous, but not much more than Flash's costume ring!

It's really silk fine and thin so he hides it in his wallet.
And the cape makes him fill pretty. I have a cape my friend chipped in together when I was young and got it for me when I broke my arm in 2 places.

He has a big "S" manpurse. It looks cool. Don't you want to secretly run around in a cape?

Under the shirt and down his pants, of course. :)
As for why...well, the same reason he wears his costume even though it looks like his underwear is outside--his mother made it for him, so he has to wear it.
