Hide behind the sofa with the lights out, and then when she creeps up to the sofa, hit her over the head with a frying pan. That'll teach her.

Clean it out every day, Then she'll have no change to get.
And I agree with leave a note. "Please don't take the change in my sofa, Tooth Faerie, it's stealing. It's not polite. I'll have to have you prosecuted in a court of law if you continue to steal my stuff."

tooth fairies are the worst theives!! I don't think you could stop them unless you could stay awake all night long. You could set traps, as in, mouse traps...only put change down for them and snap their little fingers right off. that will teach them.

Get in first, and check all the nooks and crannies for change before going to bed, and invest in a wallet/purse and keep your change in there instead.
