well you can download Y!messanger( i believe, even thou i never used it, it has notification notice)
or you can also download Trillian Messanger(works with Yahoo, & i have used it) I know it defenetly notifies you when you get a message.

stay logged in to yahoo messenger, then you'll get a little noise and a small box appears at the bottom right hand corner of the screen stating you have blank number of messages.
