Core Duo and Core 2 Duo are both dual-core processors based off of the Pentium-M architecture which in turn was based off of the Pentium 3 architecture.
Core Duo was only released as a laptop processor (codenamed Yonah) and does not feature 64-bit support. It was, in a way, 2 Penitum-M's glued together.
Core 2 Duo is currently released as a desktop processor (codenamed Conroe) and features full 64-bit support as well as best performance the consumer world has yet seen (a $300 Core 2 Duo beats the socks off of a $1000 flagship AMD FX-62). a laptop version of Core 2 Duo should be released later this month (codenamed Merom) and will show a slight performance boost over the Core Duo series [although not very significant]

Both Intel & AMD having been putting 2 CPU cores into one chip package for a while. But AMD was first & Intel second. As a result, Intel threw their first design together quick & dirty, and named it Core Duo. It was an improvement, but not as good as it should have been. It particular, it was an electrical power hog.
The new Core 2 processor was redesigned from the ground up. It is much faster than the older unit, and it consumes much less power. The latter fact not only saves electricity, but helps keep the CPU temperature lower. So the fan noise of your PC can be lower and you are less likely to have PC reliability trouble on a really hot day.

I suspect you are getting a tad confused. They only have one (set of) dual core chips. And very nice they are too. Next spring they will even have quad core processors.
Anyway, Core Duo is the moniker for laptops, Core 2 Duo the name for desktops chips.
Not to be confused with AMD's X2 dual core CPU's
Neither are to be confused with 'dual processor', 'quad processor' and 'multi-processor' solutions which involve using 2 or more processors chips, each in there own socket.

I dunno what the differnce is but I can tell you the core 2 duo is very fast and very overclockable, I have my E6600 running at 3.4Ghz (normally 2.4Ghz) using the standard heatsink & Fan.u7
