He said he was from our bank and we had bounced a check. Yeah, right, is what I said. I do all the banking, this was her account. Then I realized I hadn't deposited her check into the account. What do I do? Should I lie and cover it up or confess to her?

I think you answered your own question. You just mad on the phone to a guy from the bank, then realized you never deposited her check into her account. I think you're paranoid, and a bad accountant.

Over something this small and you think that your wife was cheating. I think that you were cheating and because of your actions became suspicious of the innocent victim , your wife. You need to eat crow and admit it to her and also confess to screwing up her account.

fix the bank account first, then apologise about both the bank then about the phone call. no need to say why you did it. the sooner you fix it the better.
