The machine world had to kill him so that agent Smith would be killed at the same time, since it had finally gotten to the point at the very end where he and Smith were one in the same. The Oracle was involved with getting Smith to merge with Neo.
So, yes...Neo had to die so the Smith program would die with him.
Sad ending....but victorious for Zion.

I love the Matrix trilogy and would love to say that Neo is alive, but sadly enough, he isn't. In order to defeat Agent Smith, Neo had to sacrifice himself, which he willingly did. That being said, there is no reason that he could not be resurrected at some point in the future. He died once and was brought back, it could be done again. At the end of Revolutions when the oracle talks about "seeing him [Neo] again", she could be talking about Neo #7, a resurrected Neo, or that could have just been the Wachowski brothers leaving possibilities open for Matrix lovers.

He died and came back... like the Resurrection of Jesus... it was supposed to be a parallel. He then destroyed the matrix and everyone woke up..

His death scene is similiar to that of King Arthur, which in the story gives us some hope that he didn't really die, but rather asleep and will be back later. At least that's what I got from it.
