Depends what you're into.
I like the SkyWalk, which is at the top of the PRudential Tower. It's above everything else, has a great view of the city.
Boston has a nice Aquarium, which also has a few good IMax shows. If you go, you can play with the penguins by shining a flashlight shaled like a fish around their area.
If you're into history, take a walk on the Freedom Trail, a 2-3 mile walk that goes to several places of historical importance.
Check out Boston Common and the Botanical Gardens, and if you like take a ride on the swan boats there while enjoying the pretty scenery. Don't miss the ducks statues.
If you have some money to blow, take a duck tour. These are trucks that also go into the Charles River as part of their tour.
Take a tour of Fenway Park.
Visit the MOS (Museum of Science). They have a neat exhibit there now all about the human body. I think it's still there. www.mos.org
Into shopping? Hit the Prudential Center mall and Gallery Place across the street. Also, Newbury Street is where a lot of buitque stores are.

The Freedom Trail (most of the historic sites in Boston are along that)

The Museum of Fine Arts and the Isabella Stewart Gardner Museum (both great art museums that are near each other)

Harvard Square

The North End - any of the restaurants there are excellent and definitely don't miss Mike's Pastry there

Anything along the waterfront area. Also you can take a boat out to the Boston Harbor Islands, which are jointly owned by the National Park Service and the State Park system. Ferries leave from Long Wharf near the aquarium.

Walk around the Boston Commons, do some shopping at Downtown Crossing and Fanueil Hall. From Fanueil Hall you can check out the waterfront/aquarium, Quincy Market place. Try to fit in a tour of Fenway Park! They run hourly, and cost about $7.00, well worth it to see the park if you can't catch a game. Make sure you walk the freedom trail! Harvard Square is pretty interesting. You can go to the top of the John Hancock building for a good view of the city, or go to the Prudential where you can see everything, and then right around that area (copley) there are tons of great bars and a shopping area.For food try to go to the Union Oyster House or the North End, just about anywhere. If your looking for museums try to Museum of Fine Arts on Huntington Ave and the Museum of Science, which has great shows, at the Science Park stop of the Green line Train. There's SO much to do, I hope you enjoy your trip!

Check out the science museum or the aquarium... they're pretty good. There's an IMAX down by the aquarium. Fanueil Hall and Quincy Market are cool - it's a big shopping center around a historical place.

Check out Chinatown, maybe some shows.
