While you make some good choices, I'm going to differ just a bit.
1. Johan Santana - Nobody in MLB is better right now... Nobody.
2. Mike Mussina - Adds veteran Leadership to the staff, and has a low BA against and WHIP. (I'm a Sox fan BTW, so this says something)
3. Roy Halladay - Very good stuff, just keeps winning.
4. Jason Schmidt - It's not his fault that he's on a crappy team.
5. Carlos Zambrano - Same as ^^
I didn't include Webb or Verlander because they don't have a track record of the success they've shown this year. Better to go with what you know than what you think you know....
Not Quite Cracking my rotation:
Schilling
Liriano
Matt Cain (seriously... look at his stuff, star about to be born here)
Lackey
Jeff Francis (to do what he's done in Colorado... great)
Pedro
Beckett
Bonderman
Wang

a good mix of young guns and experienced veterans to teach the young ones how to pitch is the key to a great rotation

I don't know what's with all the Schilling. I love the guy and am a Sox fan and even I wouldn't pick him. I'd go with...
1. Francisco Liriano
2. Johan Santana
3. Jered Weaver
4. Justin Verlander
5. Jonathan Papelbon (The guy began his career as a starter and as soon as the Sox have a viable closer, he'll be back in the role)
Note, the choices differ from who you've got behind you. With the Sox infield, I'd have a different lineup and Wakefield would probably be in there somewhere with the amount of ground balls he can induce with his knuckler.

2 different questions in there as I see it...one meaning this year and another meaning active players (if they were in their prime or currently are). Best rotation this year would be:
1) Liriano
2) Clemens
3) Santana
4) Verlander
5) Webb
If I could choose any players playing today in their prime:
1) Pedro
2) Clemens
3) Randy Johnson
4) Greg Maddux
5) Curt Schilling
