I changed the rear disc last week,it is a second hand one.could this be a warped rear disc causing a problem

yes it could be bad make sure it is bolted secure and stright if there is a warp you will have more problems.careful while riding.

these are pretty easy to diagnose. If the disk is warped you will feel it pulsing when you break. I as a rule of thumb once a month go over my bike and tighten up all the frame mounts etc. You would be surprised how many nuts and bolts work them selves loos on a bike.

backlash in the engine, a lot of times you will have a piston slapping or a wrist pin worn that will make it come thru the foot pegs.

if it has a rubber motor mount, maybe it is broken or loose
