Is it the natural flow? Most players are right handed, so you run that way, towards the right side when you get a hit?

Check this out. It is a long article and it might tell you.

Also,

It's a matter of biology. Since most people are right-handed, throwing a baseball from 3B/SS/2B to 1B is best suited for right-handed players.

If the basepaths ran in the opposite direction, it would very difficult for right-handed players to throw well without turning their bodies 180 degrees.

This also is why there are no left-handed players at 3B/SS/2B

The eyes are more comfortable looking to the right than the left and so it would be the most comfy thing to run rightwards than left wards would be my guess

Well when a right hander swings he is facing torwards first base, so they probably looked at it that way. Plus for a righty its easier to throw to first than it is to third.
