Well it depends. Do you want Mewtwo the most in the game? If you do use your Masterball. If not, use the Masterball on a different legendary, and use Ultraballs on Mewtwo.

u only hav 1 masterball so use a whole bunch of ultraballs and rite before u fite mewtwo save so if u kill him or lose all ur pokemon u can turn it of 2 start all over again so pack up on hundreds of ultraballs and i hope this advice will help u

DON'T USE THE MASTER BALL !!! you'll need it 4 entei,suicune
or raikou depending on which starter u chose. use great,ultra, or repeat balls 2 catch mew 2. good luck :)
