On a CatOS based 6500 switch you would use the "set mls nde" command along with the IP address of the netflow collector and the UDP port number to use. On the MSFC running IOS, you would use the "ip flow-export dest" command along with the IP address of the netflow collector and the UDP port number to use. Then do a "set mls nde enable" on the switch. Below is a link that will walk you through the process. As for the firewall, shouldn't be a big deal passing through the UDP traffic, check the config guides on cisco.com.
