I wash them, and then I let them air dry. When I use them later, they sometimes smell bad, and I'll stop drinking whatever it is I'm drinking. Obviously, bacteria must be causing the odor.

I have never had this problem. Make sure you are using good hot water and get a pleasant smelling dish detergent and scrub good and hard with a rough textured sponge. You can even use brillo. Turn them upside down to air dry in the drying rack.

I'm assuming you are using plastic cups.Wash with an anti-bacterial,rinse in hot water with 1/2 cup bleach to a sink of water, and air dry on a rack. When dry, smell the cup.If it still stinks, soak over night in baking powder solution( 1 cup to the qt water)Drain, rinse with vinegar, repeat clensing process.

Heh heh, at first I thought you were talking about bra cups...
The answer is what they all said...try all that. Never, ever use a sponge over and over again to wash dishes. I can't believe how many people still do that. Always dry them in a vented dish rack...

this probelm I have had myself
used to wash my cups 3 times in a row still didnt work
my soultion... add a little bleach to your dishwater everytime you do dishes.. kills all bacteria and your cups will never smell bad agian...i use 2 capfulls for mine.. but i do have a really deep sink.. so if you have shallow sink i would start with only one capfull...
still think its our city water that was causing my probelm.. have your water checked.. we have to drink bottle water where i live cause our city water is unsafe and didnt pass state test.

If they are left drying and its a damp day the condensation forms a mildew that causes a smell, also it could be something in the water.

Do you set them on a towel to dry? If so that will cause odor. Put them in a drying rack!

Use a good anti-bacterial dish washing liquid and rinse with good hot water and dry in dish rack with bottoms up.

I think you must have leave them long before you wash them. This leave enough time for the bacteria to accummulate before you wash them.

When you said cups, I thought you meant like cups. Like D cups. Meaning your boobs. and I was gonna say wow you air dry them.
And when you use them later I thought what the f.u.c.k.

but you mean coffee cups or drinking cups. I guess soap and hot water...

I don't know about using bleach, that chit doesn't rinse well. Try some baking soda, or vinegar, mix with water, and let 'em sit for awhile. Using sponges isn't good, lot of stuff in them... you don't even want to know.
