Well, BIG question person...
Commercial music would be of commercial grade, like industrial strength pine sol.
Independent music would be music that plays itself, all by itself.
right?
j/k indie music would be musicians who produce their own stuff. commercial would be your large labels like Epic, Sony, etc.

Well, I guess one of the differences is that most musicians signed to big labels usually gets an unusually high number of "support" a.k.a. the company is shoving the music they want down to the throats of those musicians -- so creative control and the authenticity of the music is "questionable". Notice how most musicians signed to big labels can "only" sing but they have different songwriters and musicians? So, they pretty much just sing what their company wants them to sing... as for those-4-white-boys-bands... well, at least they play the instruments... most of the time poorly, but hey, I am not saying all of them, ya?
On the other hand, Indie music has much emphasis on the musician's own music and its "rawness." Indie music pretty much shouts "I don't get paid alot for this, so you know I am doing this because I love what I am doing" -- giving off the impression that the musician is a "real" artist -- which of course has its own appeal...
The bottom line is, being signed to a big company or an unknown company (or self-funded) has become a genre of its own. Though it is not right to say that artists in big labels are worse musicians than the indie ones, I think they ARE relatively worse.
They appeal to different groups so just stick to the music you like... ne?

Commercial= EMI, Columbia records, etc... these are the big guys, charge 90% on all band profits, etc. You will find these on bands like Green Day, MCR, 3 Doors down... Pink Floyd, Led Zepplin, Lynyrd Skynyrd... if it's an instantly recognized band or singer name by 90% of the population, it's probably on a commercial record.
Independent, or "Indie"- Smaller bands. Sadly, I don't listen to Indie music. These bands are often new, poor, don't want a cult following, etc... or any combanation of these. A majority of these are rock of some sort. If you like music to a deep level, especially guitars and drums, try it out!

"Big poop" has a correct, short and funny answer.
Commercial music is from artists that hope to become rich by signing their soul to the 4 remaining record labels that bribe the radio stations to force their music down your throat. Google : "payola radio" for more info.
Independent music is made by those that are not signed, either because they love the music and prefer to share it, or because they are simply not good enough and could not get signed up yet.
As digital distribution via the internet made commercial music obsolete, just ignore the big labels.
Google : "what is wrong with the music industry" for more info.

Commercial is highly published and polished music. Generally alot of money spent on an artist to make them viable for marketing. Independent music are artists for one reason or another do not have commercial success. It doesn't mean they are bad just no one in the "club" has allowed them in.

With commercial music, you blame the idiots running the record companies for today's lousy songs. With the independents, you blame the musicians themselves!
